Time dependent system instability is not very likely to be caused by the
software you're running, but rather the hardware itself (overheating etc).

If I understand you correctly, you're running the '040 at 40 MHz and the
rest of the Falcon at 20 MHz when you turn on the Nemesis. Most Falcons
apparently work well at that frequency, but that does not mean that the
AB040 does.
Normally you should have a 32 MHz '040 on the board and that number means
that Motorola won't guarantee that it will work at a higher frequency.
If it does, you might still shorten its lifespan and random problems might
appear.

So, you should not expect to be able to run at 20/40 MHz.

That said, I seem to remember there being some way to run the system at
20/20 MHz (half the speed for the '040), which would probably be OK.

Naturally, if the problem is not with any of the actual chips, you might
be able to get everything to run well at the higher speed by adding extra
shielding, grounding etc.
